Is there a j in gynoecium?

No. The word starts with g, though the g sounds like the one in gem.

Two things go wrong at once in jyneecium and both of them are reasonable. Botanists say the first syllable with a soft g, so writing j is an honest transcription. Then oe, which is only there because Greek oikos was carried into Latin as oec, gets written the way it sounds, ee. Put the honest j in front of the honest ee and the result is right about the sound and wrong about every letter.
